Phil,
I've done it by tracing a line around the boat with a pencil or marker.
1) Put boat in stand and on large table or bench
2) level and trim boat to sit at trim angle you want. Make sure port/starboard is parallel to table top.
3) make a stand of scrap lumber to hold a pencil off the table "x" amount. You will have to figure the distance the waterline or mark is off the table top. Also, have the tip overhang the edge of the piece by about 5".

Hope you can understand my crude rendition of the base and spacer I use to hold the marker. The marker sits on top of the vertical board, using tape to hold it in place.
4) you can then move the pencil holder around the boat, resting on the top of the table and get lines or marks around the boat. From that you can then install tape for masking line.
